Metroid Prime is great stuff, almost ambient-like rather than obtrusive battle music.

Ocarina of Time comes to mind, as I can still remember most of the tunes after not playing for almost five years.

Halo had great music.  Although sometimes it would play at the wrong time: I'd fight in silence, then wander across a field to blaring electric guitars.

Morrowind had decent songs as you would wander around the world.

On the other side of the coin, Half-Life 2's music was rather disappointing given the long development time and other wise high-quality game.  It boiled down to a few different synthesized sci-fi licks every few hours.  I say this in spite of its being one of my favorite games of all time.

Morrowind's music is great. There's just not enough of it for a game of its expansive nature.

The Zelda theme is definetely a classic, you really can't go wrong with that game title.  The Super Mario Bros. theme is also a classic and I really enjoy the themes to many other different games.

The whole point was that there wasn't supposed to be music.

[edit] Also, as far as Total Annihilation goes it's abandonware now, so it's not too find on the interwebs.

I've always enjoyed the Tenchu and Armored Core series for its music, I loved the Quake 1 soundtrack, and SimCity 3 was also enjoyable (Had it on my play-list for the longest time, it's available on the Simcity website). As far as retro (ish) games go Yoshi's Island, Mario Paint and Mario Kart are definitely some of the better ones. The music in Kirby's Canvas Curse was awesome, I found myself playing levels merely to listen to the music (The last boss battle specifically).
